In Oct 2012, my family (husband, 2.5 y/o son,& me) is traveling to WDW with my sister, her husband, and her 3 y/o & 1 y/o. We are thinking of staying together either in an AOA Family Suite or a Ft W cabin. Which is best choice-comfort, amenities?

Either resort would be a great choice for your stay, Myriam.  I lean towards a suite at the Art of Animation only because I think that the young children would be in awe of the decor at that resort.  Not only will they see colorful, larger-than-life images painted on the building, but even the rooms boast themed surroundings.  Those little ones will love it!  You might also be more comfortable there; as Disney's newest resort the beds and furniture are all new.  You'll also have quick and convenient access to the resort food court and multiple pools.  Dining options are not as easily accessible at Fort Wilderness.  Because you're traveling with three small children, I would think easy access to food is a definite plus.  Good luck with your decision!
